Not sure what would have been said at the athlete's meeting, but the rule as written in the race book could be ambiguous in regards to whether it applies to training.
IMO, the rest of the paragraph seems specifically related to the race (not training). There's a seperate paragraph about training, with no mention about shuttling.
If this was clarified during athletes meeting (shuttling rule applies to training as well) then the correct penalty should have been DQ as stated. Mind you, isn't a 5 min penalty in this race pretty much the equivalent of a DQ for someone as competitive as Fabien Barel?

Not if he has a clean race and some of the other top guys get mechanicals

OK, maybe not equivalent to DQ (there are still points for low rankings as opposed to DQ), but looking at the other races, adding 5 min to Fabien's time would significantly affect his result:
race #1: 1st to 127th
race #2: 54th to 114th
race #3: 15th to 100th
race #4: 3rd to 67th

Graves won by demolishing Clement in the last stage was behind by 22 sec, then put 34 seconds into Clement and won by 12 sec, crazy fast on the last stage….
